There are as many doors at NERV HQ as there are secrets.

NERV has too many secrets to be pure in deed or intent. That's why Kaji is investigating NERV -- because "undercover military bases are usually made underground. Because undercover doesn't fit the sunlight."
Ikari: "Once again I owe you."
Kaji (or the anonymous voice on the phone in Episode 7 ) : "You're not going to pay me back anyway, are you?" Pause. "Regarding the materials they demanded under the Freedom of Information Act, I handled it by giving them some falsified data. The government is proceeding with legal action, but that will be blocked any day now. So, should I do something about that project as well?"
Ikari: "No. Judging by the material you sent me, it would appear that there will be no need for that."
Kaji: "Then I'll continue with the plan."NERV is so certain of its destiny that it destroys any alternate vision of defense against the Angels -- or anything or anyone else.
What is an A-17?
An A-17 is simply an offensive maneuver against an Angel. The risk of ordering an A-17 is enormous. This tactic is used to obtain a living Angel as a sample for further experimentation. Failure would result in the extinction of the human race.
Who, pray tell, is ADAM?
Adam is the first human being and the first angel, which works out since humans are angels too.
The first encounter with Adam nearly destroyed all of the members of the Katsuragi Investigation Committee -- Misato Katsuragi was the only survivor. Eager to see Mankind's evolution, these researchers and scientists for Gehirn managed to reduce Adam into an embryo, thus causing the Second Impact.
Adam is brought to NERV HQ from the German branch by Ryouji Kaji. While escorting Soryuu Asuka Langley and EVA 02 to NERV HQ, the UN Pacific Fleet is attacked by an angel.
This is the only angel attack not directed against NERV HQ itself. This is because Adam is there and the angel senses its/his presence and wants to be joined with it/him. Commander Ikari provided an extra pilot to help against the angel. Kaji, however, made his escape with the embryonic Adam long before the battle ended.
Considering what he was carrying, it's a good thing Kaji did leave. He knew he was carrying something important, but he did not know what until Commander Ikari showed him. He did not know what the true meaning of Adam was until he covertly delved into NERV's computer files.
If Kaji had remained aboard with Adam, then he would have seriously jeopardized SEELE's plans. Because Adam + Angel = Third Impact.

"Angels are composed of a type of matter characterized by both particulate and wave form properties, not unlike solidified light. Although they are composed of a different order of matter, their actual composition in terms of the arrangement and coordinates of the inherent wave pattern fall within 99.98 percent of a human being."
That's it, folks. Angels are human beings that have transformed -- but not perfectly. We humans are the 18th Angel.

The names and encounters have been adopted by SEELE for these persistent invaders based on the secret version of the Dead Sea Scrolls.

"Angels are messengers from God, so why is the enemy named after them? Why are we fighting them?" -- Shinji Ikari.
The angels don't really want anything as we understand desires. They were born of Adam and imprint in their collective memory is to return to him, rather like salmon going "home" to spawn. They seek him because they must, not because they wish to. They are not evolved in their intelligence. The simple need to go "home", to merge with Adam guides them and they are able to fight for that need only. They didn't come here on their own. They were coaxed into it. In order to bring about the Third Impact, tactics based on the Dead Sea Scrolls had to involve the presence and subsequent defeat of the angels -- the previous forms of humanity.
What is an AT FIELD?
"Every human has a shield to protect his soul against unbearable agony, to avoid facing reality, to protect his pride and dignity from the unknown. Sometimes it makes a solid shell to lock itself in. Sometimes it takes a terrifying action to fight against the enemy. It defends and attacks at the same time, to protect its own spirit. AT FIELD. Absolute Terror Field. Conjecture: the AT Field is a kind of wall of the soul." -- Kaji's notes.
The Angels have one. The EVAs have one. Kaoru has one. Rei has one. We all have one. Without the AT Field, all humanity would be united.
People hurt each other and fear each other, so we have these Shields to keep the pain away. Rei's AT Field held her physical form together. So it follows that all humans' AT Fields do the same. In defining the physical, we then lose connection with the spiritual, we lose connection with each other.
And that is why Shinji often doesn't do anything, because he doesn't want to be hurt by the consequences of his actions. That's why Misato uses sex to comfort herself and to be with others. That's why Asuka is arrogant and boastful and often mean. That's why Ritsuko and Naoko Akagi allow themselves to be used and manipulated. That's why Gendou can't be kind to his son. No one wants to be hurt any more and all of them want to be loved.
"We are all basically the same. Our minds lack something basic. We fear that deficiency. We fear it. That is why we are attempting to become one. We will meld with and fill each other. This is instrumentality. Mankind cannot live without being surrounded by others. Mankind cannot survive alone, although you, yourself are always unique. That's why life is hard. The human soul is made of weak and fragile elements. The body and mind we made of brittle components as well. That's why, via instrumentality, Mankind must fill and complement each other."
What's that weird black sphere in the film that Rei holds on to?
The BLACK MOON, which is Lilith's egg, is the source of human life.

What are CHILDREN?
The Children are the 14-year-old boys and girls who are able to pilot the Evangelion units. Five have been chosen: Rei Ayanami, S. Asuka Langley, Shinji Ikari, Touji Suzuhara, and Kaoru Nagisa. But they are not the only ones who can be used as material for piloting EVA. That's what the MARDUK INSTITUTE is for, to cover the truth, which is that Ikari, Fuyutsuki, and SEELE are the ones who chose the child-pilot. Code 7-0-7 relates to the First City Junior High School, where all the potential candidates are held.
Children also refers to the idea of the offspring of Lilith, the Lilim or human beings.
What are the DEAD SEA SCROLLS and how is SEELE trying to use them?
"I'm going to go public with the real truth about the Second Impact, about you, SEELE, and the Dead Sea Scrolls. I can't forgive anyone who would have caused something like that." -- Fuyutsuki
Once upon a time, a young shepherd climbed into a cave on the western shore of the Dead Sea, less than ten miles south of Jericho. On one of the lowest stretches of land on Earth, on the hot and arid wastes of the Judaean desert, he stumbled upon Man's past and possibly Man's destiny. He stumbled upon the Dead Sea Scrolls.
Between 1947 and 1956, a dozen scrolls written on leather and one embossed on copper were unearthed in the ruins of Khirbet Qumran. To those were added fragments on papyrus or leather. Eight hundred original documents were fully or partially represented.
The Dead Sea Scrolls comprise rule books, Biblical interpretations, religious poetry, sectarian calendars and liturgical texts, and such. There is also literature that can be defined as "horoscopes," concerned with the belief that the temper, the physical features, and the fate of an individual depend on the configuration of the heavens at the time of the person's birth.
Which leads one to wonder, how were the heavens configured when man made contact with God in the year 2000.
- SEELE: "The final angel has invaded Central dogma. It is descending at the moment."
SEELE: "Just according to our schedule."
Keel: "Ikari, you were our good friend and brother sharing the same will and our collaborator who understands us. This is the last job. We hope you follow through with Unit One."NERV may be an agency of the United Nations, but it answers only to itself and the super-secretive committee called SEELE And SEELE answers to no one.
What's the deal with the ENTRY PLUGS?
"The entry plug smells a lot like blood. But why do I feel so comfortable and relaxed here?" -- Shinji
In order to create functional entry plugs that would allow the pilot to synchronize with the EVA unit, human brain patterns and a mothering instinct needed to be mapped. Naoko Akagi was used for Unit 00, Kyoko Zeppelin was used for Unit 02, and Yui for EVA 01.
Notice that the women used in this experiment are all mothers, some better at it than others. It follows that Unit 00 has a tendency to go berserk. Naoko never liked Yui and she certainly disliked Rei. But the bad behavior exhibited by Unit 00 is also tied to the idea that Naoko was never a very good mother. Ritsuko hated her. Unit 00 does not nurture its pilot and it certainly does not protect it.
Because Naoko was obsessed with Ikari and a bit jealous of her daughter, it follows that when Unit 00 goes berserk it usually tries to attack them. Or Rei. Or Ritsuko.
Soryuu Kyoko Zeppelin may have been a good mother before the experiment, but afterward she was not quite sane, believing a doll to be her beloved Asuka. But in the End, Kyoko takes care of Asuka. Asuka actually feels her presence within the entry plug.
And Yui, who was fully merged, definitely takes care of her son.
"Well, your son has been absorbed into it, you know." -- Kaji to Ikari.
Yui was absorbed into EVA 01. Ten years later, Shinji too vanishes.
- Misato: "Is life to be respected this time?"
- Ritsuko: "Losing Shinji is out of the question now."
- Misato: "What NERV wants isn't his life, but Unit 01 as their tool."
Ritsuko used data from the failed extraction of Yui to recover Shinji.
The smiling white winged units made elsewhere used dummy entry plugs based on Kaoru's imprint. They were more powerful and healed faster than the older models. And they worked as one. They needed no mothering because no pilot guided them, which meant that they had no soul to guide them. Kaoru is made of Adam, which meant his dummy plug would more easily synch with the units.
The fact that Kaoru's dummy plug piloted them also explains the wondrous events that took place once Shinji went out to finally do battle with them.
"Wavelength pattern, blue. Status of Angel confirmed."
"All personnel, go to first stage alert!"

A
Giant Robot? A Biomechanical Organism? Man's ultimate humanoid fighting
machine, the synthetic life-form called Evangelion. Built in secret, it
is humankind's last hope.
Yeah,
she's in there. Those years ago when Yui became merged with Unit 01's entry
plug. Gendou Ikari had nothing to do with this choice. In fact, he mourned
her loss so completely that the remainder of his existence was a quest to
get her back, to see her 
one
last time. And yes, it was a choice, which she made.
Complementation
means that the AT fields are lost, the boarder between each individual's
soul and mind and heart are lost. And we become as one -- whether we want
to or not -- thereby attaining a state of eternal peace.
"Incidents
missed by the Dead Sea Scrolls may occur. That will teach the old men of
SEELE a lesson." -- Ikari
It's
LCL fluid. Think of it as amniotic
fluid, which is the watery fluid in the amniotic sac -- innermost of the
fetal membranes -- in which a embryo is suspended. In other words, think
of any places with the LCL as relating to birth or rebirth, a womb, Complementation.
Misato's mother was
weak and always crying. Misato sees herself as being like her mother in
the way that she needs a man. And Misato's attempt at being mom for both
Shinji and Asuka failed. Ritsuko's mother was below ground, detached from
the outside. Ritsuko is like her mother in her desire for a certain man,
in her detachment from life outside of her job. Asuka's mother went insane
and killed herself. Asuka is like her mother in that she is seen as a doll. 
The
Magi System is not only used by NERV HQ, but by all the subsidiary bases.
Fortunately for Tokyo-3, Dr. Naoko Akagi's daughter is as brilliant as her
mother. Dr. Ritsuko Akagi can stop Angel computer viruses and other assaults
on the system, but not those on her heart. The Magi will always be her mother's
creation and Naoko made decisions that continue to dominate Ritsuko's life.
When
the nine mass production models resonate on the same frequency with EVA
01, they create the SYSTEMA
SEPHIROTICUM. In order for this to happen, EVA 01 must bear what
SEELE calls the sacred insignia, which is the piercing of the hands and
of the core.
Fuyutsuki:
"Nothing living is allowed to exist in this world of death we call Antarctica.
Or should I simply call it Hell?"
According
to Dr. Ritsuko Akagi, the history texts say that the Second Impact was caused
by a massive meteorite. But those facts were manipulated to protect the
public. 
Shinji
was chosen to pilot EVA 01, because Commander Ikari had a need for him.
Ikari knew that Yui was within EVA 01 and that she would protect her son.
And ultimately protecting Shinji meant defeating the Angels. Because of
Yui's presence, Shinji could easily synchronize with the unit. 
Shinji's
ego is lacking, both in terms of Scholasticism and psychoanalysis. There
would be no better choice than someone who hurts others because he cannot
love himself. 
Roughly
translated from Latin as the Sephirotic System, which is a schematic of
Creation as conceived of by Cabalists. 
The
Geo-Front, which houses NERV Headquarters, was designed to be completely
self-sufficient, even when isolated from the outside. The Geo-Front was
designed to be a self-sufficient colony, even when isolated from the outside.
Theoretically, it is impossible for all the power sources to be shut down
at once.
For
a cold, calm, calculated, and complicated man, Ikari sought only one thing
once his wife was absorbed into EVA 01 and that was to be reunited with
her. His plans are separate from SEELE's, which is one of the reasons they
try to keep him tightly under their control.
