MacGyver and the Phoenix Foundation are called in to try to stop a gang of modern pirates. Pete and MacGyver begin their investigation by talking with Dr. Barbara Ortega, the pirates' latest victim. An 18th-century Spanish captain's log that theoretically leads to a sunken treasure was stolen from Barbara at sea, just after she brought up a treasure chest. Following up on a lead, she and MacGyver go down to the pier late that night. Gar Manning, head of the pirate gang, kidnaps Barbara and leaves MacGyver in a sinking boat. He escapes and tracks the pirates to Goat Island, where they are holding Barbara and demanding she decipher the log, so they can locate the treasure. A boat transports MacGyver as close as possible to the island, and he dives into the ocean and swims ashore unnoticed. After dealing with several minefields on the island he captures the pirates and rescues Barbara. 83 Navy SEALs, who had been blamed for the SEAL-like pirate thefts, are grateful to MacGyver for clearing their name, so they volunteer to help Ortega complete her search for the sunken treasure.
Gar: Unfortunately, MacGyver, we don't need you.
MacGyver: Oh, wait a minute. You guys are missing out on a great deal if you kill me. I can help you out. You see, I know a little bit about... most everything.
